Skipper Misbah-ul-Haq (76) and opener Ahmed Shehzad (46) were the only Pakistanis to show any resilience.
Their chase was looking relatively solid at 2 for 102 in the 24th over when Shehzad cut a Yadav delivery directly to Ravindra Jadeja at gully.
They promptly lost Sohaib Maqsood for nought to balls later, but the dismissal of wicketkeeper Umar Akmal in the next over, leaving Pakistan 5 for 103, will be a sore point.
Akmal pushed at a Jadeja delivery and the Indians went up with an appeal after Dhoni snaffled it.
He was given not out by on-field umpire Richard Kettleborough but India opted to use the Decision Review System they usually refuse to include in their international matches.
It paid dividends as third umpire Steve Davis overturned the caught-behind ruling, despite replays appearing inconclusive at best.
Misbah played valiantly for his combative 76, but when he was caught at mid-wicket off Shami's bowling for India's ninth wicket, the cause was as good as lost.
